Introduction to Atomic Force Microscopy- An excellent book by Paul West of Pacific Nanotechnology. Everyone should read this in its entirety. The full book is freely available online.
Basic SPM Training Course from Digital Instruments - Chapters 1 and 2 are basic AFM information, and Chapters 3 and 4 cover the Dimension 3100 and MultiMode AFMs, respectively. Read the sections appropriate for the instrument you are planning to use.
Practical Guide to Scanning Probe Microscopy - Everyone should read this. The old Park Scientific guide, now out of print. A wonderful introduction to the many aspects of SPM.
Guide to AFM Image Artifacts from Pacific Nanotechnology - Another very good guide that everyone should read. Now a chapter in Paul West's Intro to AFM linked above.
